I joined a new gp practice and met with the compliance manager for the first time to discuss my needs. She told me autism is not disabling and that my condition is a choice i made. How am I supposed to process this? Is this appropriate behaviour?

That certainly doesn't sound appropriate to me! I've no idea if this 'compliance manager' is a medical professional, but have to suspect this is their personal opinion rather than actual knowledge.
